The Heat Map table data can be exported as a text or Excel file. You can invert and reset trend by using the appropriate buttons in the Trend Control section. Use the sliders to change the trend and click on Re-sort to see the changes in the function or disease table. You can use the trend controls and then re-sort the Diseases and Functions in the table.

  • Observation: The diseases or functions in the heat map are sorted either ascending or descending by score based on the selected observation.
  • Alphabetical: The diseases or functions in the heat map are sorted alphabetically by function or disease name in either ascending or descending order.
  • Analyses (also known as observations) can be clustered too if desired by selecting the checkbox. Diseases or functions (rows) are always clustered by the algorithm.
  • Hierarchical clustering: Hierarchical agglomerative clustering using average linkage (UPGMA Linkage) and Euclidean distance from SMILE .
  • Trend + Score: Same as Trend but diseases or functions with higher total scores across the observations are ranked higher than those with lower total scores.
  • Trend: Correlation of the Scores to a virtual "line" or trend that is specified by the user using the slider controls.
  • Score: The total –log(p-value) from the right-tailed Fisher’s Exact test or total absolute z-score across all the observations.
  • You can use the pulldown menu choose to sort the diseases or functions by methods other than total score. Sort Method: By default, the rows (disease or function) with the highest total score across the set of observations are sorted to the top. The "Filter" button also allows you to limit the heat map to display only those Diseases and Functions that are of interest. Using the Filter button you can enter an absolute value and restrict the heatmap to rows where at least one analysis meets or exceeds a certain z-score or p-value or B-H p-value. In the case of p-values, the score is the negative log of the p-value derived from the right-tailed Fisher’s Exact test. The visualization can be toggled using the “Visualize” pulldown menu. The Settings/Legend: The disease or function scores are displayed using a gradient from dark blue to orange for activation z-scores or from light to dark purple for p-values. To view this heatmap, select a heatmap cell of interest, then click on the Gene Heatmap button. You can also quickly visualize which genes are up-or-down-regulated in a particular disease or function across different conditions using the gene-level heat map. The network shows the genes in the particular analysis that have a causal or correlative relationship with the disease or function and indicates how they might increase or decrease the disease or function. This will display the network of disease or function in the right-hand panel overlaid with the data from the particular analysis you clicked on.
